Comunique-se com o programa C externo com Java usando stdin e stdout

O que estou tentando fazer é iniciar o programa C executável dentro do aplicativo Java e permitir que eles se comuniquem usando stdin e stdout. O programa C aguardará um comando do aplicativo java e fará o eco de volta. Eu testei o código java com "gnugo --mode gtp" (o gnugo com no modo gtp se comunica com stdin e stdout) e funciona bem, mas o meu não funciona com o meu código C. Qualquer sugestão seria muito apreciad
