subprocess.Popen: 'OSError: [Erro 13] Permissão negada' apenas no Linux

Código e logs mudaram muito (devido a uma grande reescrita) desde que a pergunta foi feita.

Quando meu código (fornecido abaixo) é executado no Windows (meu laptop e o AppVeyor CI), ele faz o que deveria fazer. Mas no Linux (VM no TravisCI), isso gera um erro de permissão negada.

Erro:

Não entendo por que funciona apenas em uma plataforma e não na outra.
